I just noticed in the build section a Series circuit using small pots. What compromises are made when using the small pots vs. the larger pots that require the deeper body?

Actually, I think you might have seen the Anniversary electronics with an added 5-pin. BUT you can use the smaller pots with the Series electronics if space requirements dictate.

I don't know if it's the volume pots that you are talking about, but I just replaced the ancient early 70s volume pots in my Series II equipped Starfire with small volume pots. Apparently they aren't rated for quite as many turns as the larger ones, but they do sound and feel wonderful. So nice to have the scratchiness gone.

"Large pots are better than small ones" is a common Internet myth. Pot quality does not correspond to physical size.

Not categorically, but in this case with these specific pots, there is a difference. But my guess is at the age of 53, 50,000 rotations will be sufficient and that I don't need to be concerned about having pots that will cover me for 200,000 rotations.
