does anybody have a way to replace that 5-pin stereo jack with another quarter inch jack so that way it's one pickup per jack

If you're using the power supply, the output jacks from the DS-5 are one pickup per jack. "Bass" = neck p/u and "Treble" = bridge.

If you remove the 5-pin jack you'll loose the external power and be forever dependent on batteries giving only 40 hours play per pair.

If the quarter inch jack is wired stereo (was on older instruments), you just need to get a Y cable to be able to drive separate amps. Again, the split would be by pickup. It might even be easier to wire a stereo 1/4 inch jack in than to replace the 5-pin.

Just some thoughts....
